The school was founded in 1939 as Maktab-us-Salah, with its foundation stone laid by Mr. Ali Qasim, the Kathib of Naivaadhoo. It was registered as Naivaadhoo Maktab on May 17, 1969. Due to a lack of teaching facilities, a youth center was built in 1984. On February 15, 1987, the school became a primary school. On December 29, 1989, the foundation was laid for a new building that included three classrooms, an office, a storage room, and three bathrooms, constructed by the island's residents with government materials. This building was completed on December 31, 1991, and was officially opened by Minister of Education Mr. Abdullah Hameed on September 29, 1992, after two trained teachers began teaching there in 1992. In 1993, the school's name was changed to Naivaadhoo School. On August 1, 2005, it became a government school. Grade 8 was introduced in 2006, turning it into a secondary school. In 2008, it became a GCE O'Level center, hosting its first O'Level examinations, and in 2009, a school board was established.
